Yes, you can. If you want, you can also wish a second time and go recruit Jirachi in the third.

If you defeated Jirachi and if it wants to join you, If you press NO and have the Wish Stone, you can make wishes.
If one of your partners attacked last to defeat Jirachi, he won't join your team but you can still make wishes.
You can get up to the Lucario rank easilly. and you can make a fortune and get more stat increasing items with different wishes.
If you recruited Jirachi, you won't be able to make any more wishes.
And if you said farewell to Jirachi, he'll return to where he was and you can make wishes again.

I recruited it first time because I don't need the Wishes and it takes me a long time to get up to Jirachi.
