Mewtwo uses Hyper Beam! Deoxys dodges.
Deoxys uses a pink Hyper Beam! Mewtwo dodges.
Mewtwo gets inside of a blue bubble.
Deoxys duplicates.
They both fire a Uber-Omega-Hyper Beam at each other.
Ash jumps in the way and is burned to a crisp.
All the Pokemon cry, and the tears revive Ash.

Well there are two problems with that. I think you meant to say invades. Evade means dodge.
And also, why would Deoxys do that?

Mewtwo of course. Deoxys is a n00b way of getting out of tight spots with it's 4 forms. Mewtwo would easily demolish Deoxys hands down.

Well, Mewtwo would definately win imo except for, perhaps, against the Defense form. Mewtwo can just 1HKO all the other forms with HP Dark. Of course, it does have to survive in the first place since, iirc, all but the Defense Deoxys are faster than Mewtwo...

I'd like to see the fight in-real life. Don't know who would win.

In-Game/NB wise there are too many possible situations to say who'd win or lose. Attack Deoxys can take chunks out of Metwo but can't switch in on any attack, things like that you have to think about.

Yes it was Red/Mewtwo vs. Giovanni/Deoxys. Deoxys was kicking Mewtwo's butt but Red got Deoxys in a full nelson and Mewtwo stabbed him with the psychic spoon, nearly killing him.

If it was the anime--no matter who wins, we lose. Actually, a Mew would probably appear in the middle of the fight and magically beat them both, because the anime is obsessed with two things: making the "cute" ones more powerful than they should be, and having potentially-good fights end crappily.

The manga--it's apparently happened already, according to a few previous posts. Sounds like Mewtwo won there...

Game--Mewtwo, definitely. One good Shadow Ball hit (especially since Shadow Ball is special now, as of D/P) and Deoxys goes down. Even a weak hit and Attack-Form Deoxys goes down. Defense form would take more than one hit most likely, but Deoxys is still Deoxys--they all have low HP, plus the defense form is the only one that can't get the first hit in, so Mewtwo would always be one step ahead regardless of what happened (and Shadow Ball has a pretty good chance that it'll lower Special Defense... big advantage for Mewtwo there).

It's obviously a Mewtwo win. Mewtwo is very intelligent and has strong attacks. Although Deoxys has 4 forms, each form does have flaws that would turn into Mewtwo's advantage.

What did we learn: Mewtwo Pwns Deoxys.

That would be sooooo cool to see in the anime... Game... meh... I think Mewtwo would win, he's bigger, and faster and stronger too he's the first member of the DK crew, Mew-Two, Mew-Two yeah! If it was a movie it would be like this:

A gigantic meteorite crashes throught that mountain where Mewtwo lives and It kills one of the clones (or injures it in the dub) a new Deoxys emerges from there and for some reason starts capturing all the clones, Mewtwo comes and they have this gigantic Psychic duel, eventually Mew comes and disrupts the fight before either party wins. Deoxys flees goes speed form and darts away while Mewtwo is distracted. Then there's this big chase/fight scene where Deoxys is running on water and darting through forest while Mewtwo is following it by plowing everything in its way with its Psychic powers, oh and Deoxys steps on a Jigglypuff's head while its running. Then Mewtwo shoots a shadow ball and Deoxys goes defense mode. They stop and they have another fight scene near a pokemon center where Satoshi and his gang are sleeping and Team Rocket is because they were about to steal Pikachu. Satoshi ,Brock , and Hikari all wake up and somehow leave the room which is soon demolished by a pink Hyper beam. Then Satoshi and the gang try to stop them with their own pokemon which are just sent flying backwards due to some psychich attack or something like that. Deoxys goes into attack form and faints Mewtwo and leaves. Then Mewtwo is nursed back to health he goes back to the mountain and fights with Deoxys again but before he can kill it Satoshi tells him to stop because Deoxys had a good reason for doing everything and everyone leaves. The end, and Manene mimics James' behavior....

Hmm i think deoxys would have some type of counter on the anime, but for the game ya shadow ball would probaly be deoxy's down fall..
