You dont have to catch kyogre and groudon right after you beat elite four right? it just means it moves to and from different locations?

Yeah .. after beating the Elite 4, both of them are unlocked. Go to the Weather place where you got Castform and ask them where either pokemon is.

But you don't have to go for either pokemon right away. If you beat the Elite 4 in 16 hours and wait until your 150th hour of gameplay to catch Kyogre, the game won't care.

That's only the case on Emerald though. In Ruby/Sapphire, you must catch Groudon/Kyogre before the Elite 4 in Sootopolis City.
