The Substitute fades when your Pokemon receives an attack that would have given it at least 1/4 of damage. However if the Substitute fades, Focus Punch should still work because your Pokemon damaged itself to create the Substitute.

Yeah, exactly. Substitute uses one qurter (1/4) of your health to make a substitute that takes damage for you. The sub has the same amount of hp that was used to make it. So if you normal pokemon has 100 hp, the sub uses one quarter, or 25 hp in this case to make a substitute, so the sub has 25 hp. When the foe attacks you, the sub looses hp. The sub breaks when all hp is gone, like when a pokemon's health falls to 0 and it faints. So in this case, the sub will break when it takes 25 damage. I think your pokemon can still use focous punch if the sub breaks on the turn ou use it, but i don't use the combo, so i'm not 100% sure.
