Why are some towns on the Hoenn map red while other towns are black dots?

Red denotes "City". Blue denotes "Town". That's all.

thanks for the reply, I only asked because I thought it meant I had some Missions or quest to do at the city with the black dots

Ohh yes. Black dots appear only when you use Fly. It denotes Cities/Towns you haven't been to yet. When you reach them, they turn to their regular color.

the usual colors, after you've been to them, that differentiates "city" and "town" are red and blue.

black is only ones you haven't been to yet.

Blue means a small town, red means a big city, black means you have not being to this place before.
