Well, for your chao, my first tip would be to make sure that you use the same number of shades as the base sprite. Some of them vary slightly, but the base chao sprite usually has 5 shades. If the pokemon you're using has less, then the easiest way to get more shades is to take the Hue, Saturation and Lightness values of two shades and average them together (I assume you know what I mean, if you don't, tell me).
The second thing is, with curvy parts like Mew's tail, try to make bends in the outline more gradual. Use this guide if you need help. Remember not to make Chao parts too large or too small.
Thirdly, Make sure new parts match the shading of the chao: darker shades at the bottom and outside, lighter shades at the upper part of the inside. This is known as pillowshading.
With your two sprites you have now, I'd redo Mewtwo's tail to be slimmer and longer and make sure his head prongs come out at the right angle. His head is tilted to the side, but his prongs (ears?) come out at the top. As for mew, make the tail curvier and the tip rounder. Make sure the end of the trumpet isn't chopped off in some frames, and have the excalmation mark move up and down at a slower rate.
